I'm going to actually respond to this topic since anime has been one of my favorite hobbies for years. Lets see, I'm going to go with: Appleseed and Appleseed ex machina, Final Fantasy spirits within, Spriggan, Karas, Trinity Blood and LeChevalier Deon. And if you want to know what is the best overall anime series of the past few years it would have to be Fullmetal Alchemist. Deathnote came close though.

Final Fantasy: Advent Children
No other ANIME (FULL) CGI movie ever came close to it's motorcycle chases, gun battles, and fight sequences... PROVIDED YOUR EYEBALLS CAN KEEP UP. As for the story- If you don't know the back story, or don't play the games... convoluted as hell... but that's a moot point!

BLeh, adding CGI into the question really cuts down on what is out there.
I've always enjoyed anime partially due to the killer animated visuals, the CGI kind of takes away from that.
Although, its mixed in almost flawlessly within Ghost In The Shell: SAC.

Agreed on that comment. CGI does take away from the animated visuals. To comment on the advent children I ranked FF Spirits within higher than Advent Children due to a better story. In terms of pure action though I think Spriggan beats out alot of other cgi animes. The battle scene with the fatman is pure anime action fan bliss. And Ghost-in-the-shell is an excellent cgi animated series. I became a little tired of the laughing man storyline in the first series but 2nd Gig was much better. I was glued to every episode near the end of the second season.
